Problem

For a project rooted at repo/ios, creating a worktree starts the agent at the checkout root and discovers skills there. The agent and composer should preserve the project's repository-relative directory, including repositories without a remote.

Change

Compute the repository root as optional project metadata and derive the matching agent directory in each worktree. The server and web, desktop, and mobile composers use that directory, falling back to the checkout root when the subdirectory is absent or is a file.

Keep checkout identity separate from agent cwd so checkpoints still capture and restore the whole checkout. Preserve file-link and mention paths across the directory change, including saved relative mentions, and use the resolved cwd for model switches and idle-session reuse.

Scope and approval

Fixes https://github.com/pingdotgg/t3code/issues/16524 GitCafe: https://git.cafe/pingdotgg/t3code/issues/16524

Triaged bug via the automated issue flow. Contract, server, and client changes preserve the same project-relative cwd for agent launch and skill discovery across surfaces.

Verification

The original failing RuntimePolicy assertion expected <worktree>/ios and received <worktree>. Focused regression tests cover directory/file/missing fallback, checkpoint scope, session cwd transitions, in-session model switching, queued mention projection, mention/link rebasing, metadata refresh, and repository enrichment without a remote.

Post-main-integration verification at 0456fbed2b: 254 focused tests passed across 13 files (server 176, shared 18, client-runtime 26, mobile 13, web 21). Server, web, and mobile tsc --noEmit -p tsconfig.json passed serially. Changed-file lint and formatting passed before integration; git diff --check is clean after integration.

Real web app, isolated development state: before starts Codex at the checkout root and omits the nested skill; after starts in ios, discovers and invokes the nested skill, resolves nested and sibling reply links, handles directory disappearance/reappearance, continues from Codex to Claude, and restores edits in both ios and a sibling directory. Runtime logs, recordings, complete row statuses and limitations, timestamped replay, fixture driver, fixture matrix.

Evidence base: a46f80ee28. Evidence after: df3035d36a, before the clean main integration. Chrome 154 on Linux, DPR 2; CSS viewports 1440×900 and 390×844, light and dark. Wide PNG export is 1280×800; narrow export is 780×1688.

Interaction evidence: before launch, after launch, mentions and reply links, branch transitions, provider continuation, whole-checkout restore.

Independent proof audit: core web bug proof is sufficient; full-matrix proof is INSUFFICIENT. The auditor inspected the artifacts and independently reproduced the published pixel counts/diffs. Fixture reconstruction succeeded; an exact-evidence-head capture reconstruction did not occur after main integration.

Verification limits: the full fixture matrix is incomplete. Desktop was not exercised. Mobile remains unverified: the attempted final iOS simulator build failed to resolve GhosttyKit, and the EAS account denied local egress. Historical Claude-session resume, tree-generated mentions, legacy UI upgrade, media/assets, and several controls remain unverified at runtime. The regular-file branch transition crashed the mounted FileTree on both base and head. Exact settled-frame equality failed in three light-theme pairs, and separate thresholded diffs were not produced. Captures differ in timestamps, durations, titles, and sidebar thread counts; they do not establish pixel equivalence. No screenshot claims cover the subsequent main merge.

Model and harness: Claude Opus 5.5 via Claude Code; GPT-6.1-sol via Codex in T3 Code.

🟠 High threads/useThreadAgentCwd.ts:48

A valid nested checkout such as <worktree>/ios is treated as missing, so this hook returns <worktree> even though the agent runs from <worktree>/ios; skill filtering, reply-link roots, and composer paths then disagree with the agent. useEnvironmentQuery also exposes data: null when the query is disabled, pending, or failed, and this condition treats every null as proof the directory is absent. Fall back only when a successful metadata result confirms the candidate is missing or not a directory; otherwise preserve candidate.

Approvability

Verdict: Needs Human Approval

Macroscope's review found this PR requires human approval — This change alters the default working directory and path handling for existing worktree agent sessions across server orchestration and web/mobile clients, including provider-session reuse and checkpoint behavior. The cross-cutting runtime impact, together with unresolved high-severity findings about metadata fallback and home-relative mentions, warrants human review.

Walkthrough

The change adds repository-root discovery and uses project-relative working directories in worktrees. Runtime policy, provider sessions, and mobile and web file-path handling now use these roots when resolving agent directories and file links.

Changes: Worktree directory resolution

Layer / File(s)Summary
Discover and propagate repository roots
packages/contracts/src/orchestrationProject.ts, apps/server/src/project/*, apps/server/src/orchestration-v2/http.ts, apps/server/src/ws.ts, packages/client-runtime/src/state/shellReducer.ts, related tests
Project enrichment discovers and publishes repositoryRoot. Project-shell contracts and client state carry the field, including when repository identity is unavailable.
Resolve project-relative worktree directories
packages/shared/src/projectScripts.ts, apps/server/src/orchestration-v2/RuntimePolicy.ts, related tests
Runtime policy derives the project’s repository-relative directory in a worktree. It uses the nested candidate when it is a directory and falls back to the worktree root when it is missing or not a directory.
Use worktree paths in dispatch and provider sessions
apps/server/src/orchestration-v2/Orchestrator.ts, apps/server/src/orchestration-v2/ProviderSessionManager.ts, related tests
Run and restart paths prefer the thread worktree path. Provider sessions can be reopened at a different cwd when the session meets the idle, attachment, and pending-work checks.
Resolve provider switches and saved mentions
apps/server/src/orchestration-v2/ProviderSwitchService.ts, apps/server/src/orchestration-v2/ProviderTurnStartService.ts, runtime wiring and related tests
Provider-switch planning uses the resolved target cwd when available. Turn-start processing rebases relative mention paths to the checkout root when that root differs from the runtime cwd.

Client working directories and file paths

Layer / File(s)Summary
Derive and pass client agent working directories
apps/mobile/src/features/threads/useThreadAgentCwd.ts, apps/web/src/hooks/useThreadAgentCwd.ts, mobile thread screens, apps/web/src/components/ChatView.tsx, packages/client-runtime/src/state/fileMetadata.test.ts
Mobile and web hooks derive an agent cwd from project and worktree data. They check nested candidates with file metadata when filesystem-read scope is available, then pass the result to thread and chat surfaces.
Rebase file links and composer mentions
packages/shared/src/path.ts, mobile file and thread components, apps/web/src/components/ChatMarkdown.tsx, apps/web/src/components/chat/*, apps/web/src/components/files/*
File links are rebased between agent, workspace, and file-route roots. Composer mentions use shared path construction for picker and file-tree paths. Mobile thread links also reject relative paths that escape the checkout.

Explanation

The description covers the problem, change, scope and approval, verification, evidence, limitations, and model/harness details. It provides focused test results and clearly states remaining verification gaps.

Full details: Linked Issues check

Explanation

Issue [#16524] requires a worktree agent to preserve the project path relative to the repository root and use that path for skill discovery. The change adds repository-root enrichment without requiring a remote, derives the matching worktree agent cwd, and falls back to the checkout root when the path is missing or not a directory. Server, web, and mobile code pass the resolved cwd to agent sessions, composers, links, and skill resolution. Focused tests cover nested, root, missing, and file cases, plus link and session behavior.

Full details: Out of Scope Changes check

Explanation

The changed server, shared, web, and mobile code supports the [#16524] cwd and skill-discovery behavior. Metadata propagation, checkpoint separation, session reuse, model switching, mention rebasing, file links, and regression tests address required consequences of changing the agent cwd. Test fixture updates support the changed repository metadata contract. No demonstrated unrelated change appears in the reviewed scope.

Propagate unexpected filesystem errors instead of treating them as "no .git here".

fileSystem.exists already maps NotFound to false. This Effect.catch therefore handles only the other failures, for example EACCES, EPERM, or ELOOP. It logs each one and returns false.

A symlink loop or permission error on <dir>/.git makes the walk continue to a parent directory. The function can then return an unrelated parent checkout as the repository root. The only trace is a warning log.

Return only NotFound and ENOTDIR as "absent". Let every other error reach the caller. RuntimePolicy.worktreeCwd (lines 106-115 of RuntimePolicy.ts) follows the same pattern on its stat check.

The change needs a typed error on findRepositoryRoot. Both callers, ProjectEnrichmentService and RuntimePolicy, must then map it.

Based on learnings: "only treat specific expected error codes like ENOENT (not found) and ENOTDIR ... as 'does not exist.' Any other error ... must be rethrown/propagated".

Return the nested candidate until the metadata query succeeds.

useEnvironmentQuery returns data: null for the disabled and initial states. The current check treats both states as a missing directory and returns worktreePath. This causes the cwd to start at the worktree root and may keep it there when metadata access is disabled.

Use isSuccess to distinguish an unresolved query from a missing or non-directory entry.

Return the nested candidate unless the metadata check has succeeded and the directory is missing.

This has the same defect as apps/mobile/src/features/threads/useThreadAgentCwd.ts. data is null when the query is disabled, still loading, or the directory is missing. Line 48 maps all three to worktreePath.

Clients without AuthFilesystemReadScope never use the nested cwd. Every other client sees the worktree root first and the nested path after the query resolves.
