Problem

Deleting threads leaves their legacy and orchestration-v2 checkpoint refs in Git indefinitely. In a busy repository these refs make fetch walk thousands of checkpoint objects, delaying Claude SessionStart hooks. On current main, a real Codex turn's two checkpoint refs and a seeded legacy ref survived thread deletion and manual storage cleanup.

Change

Prune refs positively owned by deleted threads during existing storage-cleanup sweeps. Preserve active and archived threads, deleted ancestors needed by their forks, and threads with pending or running effects. Deduplicate shared Git directories and delete exact checkpoint names in a non-dereferencing Git transaction.

Check fork-source lifetime in the command commit transaction so a fork planned before source deletion cannot commit afterward and depend on removed refs. Persist rejected receipts for replay. Deletion-triggered cleanup is best effort; deferred refs are reconsidered during startup, hourly, or manual sweeps.

Scope and approval

Fixes https://github.com/pingdotgg/t3code/issues/24083 GitCafe: https://git.cafe/pingdotgg/t3code/issues/24083

Triaged bug via the automated issue flow. Shared server maintenance; no client, provider adapter, contract, setting, or schema changes. Existing contributor implementation retained; current main merged with a focused test-fixture conflict resolution.

Verification

  • Existing regression fails against main's cleanup implementation: 11 refs remain versus 7 expected, with exactly four extra deleted-owner legacy/v2 refs. Red output.
  • At the original PR head, both changed test files passed all 125 tests. Green output.
  • At integrated head 09300d1, vp test run src/storageCleanup.test.ts src/orchestration-v2/EventSink.test.ts passed all 129 tests. Targeted lint, formatting, and the server typecheck passed. Coverage includes 12,284 refs, packed and symbolic refs, removed worktrees, active/archived/fork history, pending effects, late refs, lock retry, namespace isolation, and durable fork rejection/replay.
  • Real dev server and browser RPC on Linux x64, isolated state and Git repository: main retained all three deleted-owner refs; the original PR removed them on startup. Before/after evidence index.
  • Integrated-head runtime: two real Codex turns produced four v2 refs; one legacy ref was seeded per thread. Deleting one thread removed its three refs and preserved the active thread's three refs across a repeated cleanup. Branch HEAD stayed unchanged. Integrated runtime transcript.
  • Visual fixture matrix is empty: no render paths changed. No screenshots required.
  • Not verified: the reporter's loaded macOS fetch duration or Claude hook timeout. Unknown-owner refs and active/restorable history are retained; this proves deleted-owner cleanup, not a universal ref-count cap.

Original implementation by Zheruel. Integration and verification with Claude Opus 5.5 and GPT-6.1-Sol through the Claude and Codex harnesses in T3 Code.

Approvability

Verdict: Needs Human Approval

Macroscope's review found this PR requires human approval — This PR adds production cleanup that identifies deleted-thread ownership across fork ancestry and removes matching legacy/v2 Git refs, while also changing fork commits to reject deleted sources. The cross-system retention logic, shared-repository handling, and irreversible ref deletion make this broader than a simple bug fix.

Walkthrough

Run-fork commands now reject missing or deleted source threads. Storage cleanup now prunes eligible checkpoint refs and runs after thread deletion.

Queue a follow-up sweep after deletion effects settle if prompt ref cleanup is required.

thread.deleted can be the only prompt sweep. cleanCheckpointRefs skips pending or running effects, and effect settlement does not request StorageCleanup. Refs may therefore remain until the hourly or manual sweep. Keep the unconditional trigger for other cleanup; do not remove it unless hourly-only cleanup is the intended contract.

Record deleted-source forks as rejected commands.

When the source thread is deleted before EventSinkV2.commitCommand commits the fork, the source check raises ForkSourceUnavailableError. commitCommand wraps it in EventSinkWriteError, and the caller converts it to OrchestratorDispatchError without recording a rejected receipt. Handle this cause through commitRejectedCommand so retries receive a replayable rejection instead of a generic dispatch error.

Source: Path instructions

✅ Addressed in commit 0c13691

Fixed in 0c13691d9a. The source check now replaces the reservation with a rejected receipt inside the same transaction and returns it to the existing Orchestrator rejection path. Retrying replays that receipt and writes no fork events. The regression failed before this change and now passes, alongside all 125 focused tests and four fork integration tests.

@Zheruel The updated code addresses this finding. It stores the rejected receipt in the same transaction and returns before writing fork events. Retries return the stored rejection through the existing receipt-replay path.

  • fix(server): persist rejected fork command receipts0c13691
Synced from GitHub

Regarding CodeRabbit’s cleanup-timing note (storageCleanup.ts:1380–1383): the intended contract is eventual cleanup on the next eligible sweep. The deletion trigger provides an early opportunity; pending/running effects deliberately defer ref removal. Startup, hourly and manual sweeps reconcile those refs, late captures and Git-lock failures. I’m keeping the unconditional deletion trigger and leaving effect-settlement notifications out of this fix. The PR description now explicitly states that deletion-triggered cleanup is best effort.
