Set the temporary-index timestamp after read-tree.
When captureCheckpoint reuses a copied index, read-tree --reset HEAD can rewrite tempIndexPath after utimes runs. With core.trustctime=false, a later same-size edit that preserves its mtime may match cached stat data. git add -A -- . may skip the edit, so write-tree can commit the old blob.
Move utimes after read-tree. Add a two-file regression that stages one file, runs read-tree --reset HEAD, then applies the timestamp-preserving edit to the other file before git add -A -- ..

โ Addressed in commit 5d0afd8
(gpt 6 astra) Confirmed and fixed in 5d0afd8d6. Moved the existing utimes call after read-tree --reset HEAD, so an index rewrite cannot replace the conservative timestamp before staging.
Added a deterministic regression through the real capture path: stage one file, reset the copied index, then make a same-size timestamp-preserving edit to the other file with core.trustctime=false. It captures the old bytes on d5a789eaf and the new bytes with this fix. Both file contents are checked, and the workspace index's bytes and mtime remain unchanged.
The two earlier timestamp regressions and unchanged-file clean-filter test still pass. All 41 focused tests, the server typecheck, targeted lint, and formatting pass. The fresh paired benchmark remains about 3.4ร faster (244.1 โ 71.6 ms), with identical trees.
@im-kvijay, thanks for the fix and the regression coverage. Moving fileSystem.utimes after read-tree --reset HEAD addresses the timestamp overwrite path. The real capture-path test covers the reported stale-metadata condition and confirms that the workspace index remains unchanged.
