fix(server): recheck Git integration before cleanup removes a worktree

Cleanup checked the setting once at the start of a sweep. Turning Git
integration off while a sweep was measuring a worktree did not stop it, and
the worktree was still removed. The checks that run again before removal now
include the setting, so the sweep keeps the worktree.
