Move app state persistence to centralized SQLite service

- Add server-side `PersistenceService` backed by SQLite with migrations and tests
- Introduce shared state contracts/events and wire WebSocket bootstrap/catch-up flows
- Migrate project/thread/message persistence from renderer-local state to server-managed state
- Store turn diff summaries from checkpoint diffs for faster thread metadata rendering
