test(server): reproduce #13741 checkpoint rehash with manually flagged entries

Non-sparse repositories with a skip-worktree or assume-unchanged entry
drop the reused checkpoint index, seed a fresh one with read-tree HEAD,
and rehash every tracked file. These cases fail until that is fixed.
