Fix two `FakeFs` inaccuracies (#64569)

This PR fixes two inconsistencies in our FS testing code:
- Copying a file with `overwrite: true` would not actually update the
file in the FS.
-  Deletion of symlinks that would not work otherwise.

Moving this out of some other changes I am currently working on.
